How do I use each of these when asking questions? I know dúvida means doubt but I’ve seen it used in questions before so unsure of when to use one and the others.

Olá, @reececox2000. Dúvida can mean doubt, but it is also fine to use it to refer to any questions that are intended to clarify those same doubts. Otherwise, pergunta and questão are the default terms to refer to questions, and you can consider them interchangeable. Between the two, pergunta is the most frequent term.
